Problem of font customization appears to be solved in last update of Synapic ;
now when customizing font choice is set in the app.

I have a guess about what the mentioned customization problems might be.
I noticed today that when the fixed width font is changed in the Gnome
settings the terminal font for synaptics is still monospace. Is that
what you meant, dmoyne?

Are you sure this bug is in Synaptic?
Could you provide a screenshot of the fonts?
Could you be more specific about what you're doing to customize them?
