I think this is an expected behaviour under unity. When an instance of an application is already running, if you need to open another instance under unity, you have to MIDDLE click the launcher icon and not left click. This feature was introduced as a fix for bug 709707. There used to be a new

The launcher icon is a taskbar icon + application launcher. And, the intended behavior by design is to group all windows of a single application under 1 launcher icon. Then how can we fix this bug? The current behavior 1) meets design specs and 2) is easy to use. We sure cannot differentiate
