This is not software-center's fault, but app-install-data-ubuntu's fault, as
the indicator-weather.desktop file did not get included in the natty versions
of that package. Now the fix should already be available in the latest
development version of Ubuntu - Oneiric Ocelot.

The screenshot attached above shows the results for a "weather" in
software-center. The don't seem particularly helpful.
Is there anything that indicator-weather can do on its end? It ships a
desktop file in /usr/share/applications so it shouldn't be hidden under
technical items.
