Could you please try the new amsn 0.98.9-1 from my ppa [1]?
this version is available for precise and quantal and it contains so many bug
fixes.
If this doesn't fix the problem set the status back to new
[1]

It's not the same as #767095 .
I tried to set all for system tray white list by command on below, it
works but very buggy.
gsettings set com.canonical.Unity.Panel systray-whitelist ['all']
The aMSN icon shows on system tray sometimes but not always. I've to
kill aMSN process and star it again
