AFAIK NM already understands how resolvconf and shouldn't be writing over its stuff. Could you please check if you have a NetworkManager interface file somewhere in /var/run/resolvconf/interfaces or /etc/resolvconf/run/interfaces? If it's not there, maybe there's something that need to be done
