I can confirm that behaviour. Same happens for removal of favorite
channels via the context menu on the channel tab.

XChat does not remember favourite

Load xchat. Connect to a server. Join a channel. Right click on the
channel and select Add to Favorites. Close xchat. Reopen. Favorites are
gone.
