As it turns out, there is a way to make AllTray work with Unity, follow
the directions here:

The Ayatana APIs make it impossible to properly port AllTray over to
them. A bug has been filed to request APIs that AllTray can use in order
to be ported
Ok, I just tested my Alltray again, and it is still not working. I am
running Ubuntu 11.04 with Gnome (classic) and am having the same
problems I was having before. It is not that I cannot put windows into
the tray. The problem is that once I have the windows in the tray, I
cannot access them.

Ok, just uninstalled and reinstalled, still no luck. Tried with
multiple programs, only Chrome worked. Most others did not, including
Firefox. Please let me know if there is any more information that I can
