I confirm the problem. Not sure if mine was also induced by .gvfs but
the effects are the same. Baobab tells me my ~ folder uses 40G when the
real number is three times that.

Status
The home directory is encrypted with ecryptfs, but that does not seem to
be a problem for baobab. I can choose any other directory under the home
directory, and baobab reports correct usage information.
I don't know what .gvfs is. It is something that was set up automatically, I
don't know which
You should have something wrong mounted in $HOME/.gvfs, or some dead link, or
some not-compatible network filesystem...
Pls check it.
Could it be (i.e.) an encrypted fs?
