This is not the fact of using a copied .desktop to create a custom
.desktop in an alternate location like ~/.local/share/applications
The 2nd. 'controlling icon' is caused by one line in the copied .desktop that

I'm experiencing this bug as well, but I have a stock install with no
mods whatsoever for the Launcher (not even using CCSM). Also, I only
have software from Main & Universe installed.

I'm pretty sure I know why this is happening and a work around to fix it. This
happens when you're using a custom nautilus-home.desktop launcher such as one
in your ~/.local/share/applications/ instead of the one in
/usr/share/applications. Many instructions for adding quicklists have you copy

reproduce it
