With keyboard shortcut, do you mean Super+1-9? I cannot reproduce this
with Unity 4.20.0-0ubuntu1.

For example, I starts terminal via Alt+F1.

Alt+F1 is used to start keyboard navigation for the launcher bar (the
thing on the left). Did you start it that way or have you assigned
Alt+F1 to start the terminal?

What happens: when you press Alt-F1 you start the terminal AND start the
launcher key navigation mode. This is currently not indicated due to bug
849561. In key navigation mode the clicks on the desktop aren't supposed
to do anything (I guess), so this probably is no bug, just a weird
current
