I looked up the .desktop spec and made a partial solution allowing use
of Mednafen with NES programs. It should be extended to all MIME types
that Mednafen supports emulating. Toss it in
$HOME/.local/share/applications and retry the Open With sequence.

Thanks for reporting this bug, and for the .desktop file. The minimum
required for the application to appear in the Open With Other
Applications... list is the Exec line with a %f parameter; MIME types
aren't required but would be nice to have in any case, I'll add as many
as possible.
The attachment Desktop file that allows opening with Mednafen of this
bug report has been identified as being a patch. The ubuntu-reviewers
team has been subscribed to the bug report so that they can review the
patch. In the event that this is in fact not a patch you can resolve
this situation
