I upgraded an installation with a transparent panel from 11.10 to 12.04
yesterday and I had to change transparency to 99% to make it usable/look
better.

This has gone from bad to worse, now any transparency can cause a new issue.
With the default 2x2 layout move a window from either of the 2 top viewports
into a lower viewport.
Switch viewports, any part of the panel that had the window over now will
permanently show that window, even if the win
