I have rebuilt nvidia-cuda-toolkit, pycuda and starpu-contrib in my PPA [1] against the current nvidia-graphics-drivers 331.38-0ubuntu5 package. The packages now install correctly on nvidia-331 and don't try to replace nvidia-331 with nvidia-331-updates. [1]
