Actually, I guess it's not even non-rectangular configurations that cause this issue - after changing them to a wide rectangular configuration, DVI-1 still displays the region from 1280x1024+0+0 (which is now also displayed on the topmost screen), while xrandr still claims it's 1920x1080+2560+0.

This issue has an interesting symptom on my Radeon X300SE. Compiz appears to be starting normally, but just as it finishes the screen turns into a jumbled mess of my desktop wallpaper. More interesting is if I enable Enhanced Zoom Desktop and zoom in or out, the screen alternates between that
