When using the regular switcher (not staticswitcher) emerald is

This affects all windows with RGBA visuals, that is why only some
windows seem to disappear. With compiz the decorations go invisible
since they are translucent and a separate window and if you have gnome-
terminal set to be translucent it'll be invisible too. That's why people
are losing the plasm

If you install compizconfig-settings-manager, you get the GUI for
configuring compiz. Not sure why you would want to not have it.

The Super key cannot be used by default by any application as not all
keyboards have this key. Window managers have been using Alt at least
longer than Inkscape has existed (perhaps GIMP as well) so they should
have known this would cause problems. Currently there is no way to fix
this bug though.
The fade plugin is responsible for smoothly showing changes to opacity,
brightness, and saturation. I'm not sure if disabling it would be a good
idea. There was work being done to make fade and animation not interfere
with each other, I wonder what ever happened to that.
