I have the same problem on jaunty 64 bit. I'm using metacity. NO visual
effects. Compiz is installed but not in use (I suppose). Please tell me,
what further information you would need.

I have a similar problem here with Ubuntu Jaunty 64bit, Intel GM45 and
"Visual Effect" set to normal (so I guess using Compiz). Here are some
information about my system configuration:
glxinfo
direct rendering: Yes
server glx vendor string: SGI
server glx version string: 1.2
client glx vendor str
Problem persists with Compiz and Metacity Composite. Metacity w/o
composite works fine, but then a lot of other stuff, like Gnome-Do,
won't work. Is a solution ´coming up? Unfortunately I'm no programmer
myself...

Hello I have the same problem with Ubuntu 8.04, without desktop effects,
the celestia menu and popups always disapear under the celestia
window...

This also happens in Celestia-KDE when running KDE 4 with desktop
effects enabled.
With desktop effects enabled, the Celestia window repaints itself (or at
least the actual space view) over all foreground objects including
Celestia's own menus, popups, any other applications running, etc.
