If you need to change these settings it's generally better to do it from within the Eclipse UI by right-clicking on the project and choosing "Properties" from the context menu, then selecting "Java Build Path" and defining what source folders are to be used and where to put the compiled classes (which can be set for all source folders or on an individual basis).
