I've tested it in x86_64. I pulled master and then merged your
acpi_randy branch on the top of it. Also I've set the setting in the
loader.conf file.
This machine has never worked before when APIC_IO was enabled; but as
of now with these changes:
- APIC_IO enabled - Works perfectly so
I booted the live system from the CD and entered the command
fdformat /dev/fd0.1440
Release 2.8.2 caused a panic.
Release 2.6.3 worked fine.
There were no changes to the hardware.
I would think something changed between these releases that is causing
the problem.

To test 1), you just need to recomp
Considering that 500 of those are broken because of a checksum
mismatch... no, it's not that bad.
