I have had similar problems with Roundcube 0.1 too.
Account was accessed by Roundcube and Thunderbird 2 with imap (dovecot
too), but never the two at the same time.
I have experienced "message vanishing" few times.

I didn't had the time to investigate this, but now I'm using roundcube
0.3.1, with the same setup, since few weeks and I have no problem to
report.
