I just upgraded from nightly build 20100622 to 1.3.0 and, again, no mail in folders. Nonetheless, a simple refresh of the web page did the trick so thank you Jakob (much better than flushing all cache like I did before).

On my test setup, I upgraded my 201006221053 nightly snapshot to
201007121052 and after the upgrade, when I log in to SOGo web, my mail
folders appears all empty. I've had the problem already with other
versions and a flush of firefox cache did repaired things, but, as
