Never used the combination but i think someone has mentioned a similar
problem a long time ago
at the tacos mailing list - probably using T4.0 + tacos4.0(=dojo) +
prototype (on his own)
Perhaps searching those archives can shed some light.

I have a project where i use T4.1.6 in combination
with prototype. I use the Ajax.updater to perform
ajax operations. But When I use this, the rendering
of pages gets extremely slow. Is there any reason
for this?
