Well the most obvious way to determine it is to lower your settings unless
it works, then lower it a little bit more.

Wow, that's a lot
top - console command that shows a constantly updated list of all the
processes and how many resources they are consuming. you can also kill
processes from inside this app. see screen scrape below.

Your web application has a memory and/or resource leak. Run a profiler
to see what code is not releasing references to objects, closing files,
etc.,
Given you've already said this happens overnight, you might want to
start your analysis with the background process you have running.
