First: I'd suggest moving up to a newer level - lots of things have been fixed since 5.5.4. Second: Before running the shutdown script, verify that Tomcat is actually listening on the designated port - usually 8005, defined in conf/server.xml. Third: Tomcat not terminating is often caused by some webapp kicking off a thread, and then not having a prescribed way of terminating that thread.
