I use gmail with Apple mail all of the time and never had any issues.

it be that something is not set up properly on your account with respect to
deleting/archiving/moving email? I have 3 accounts set up and I don't
experience any of the issues you seem to have. I actually think
not yet, but that might be an option to look iinto.
