For several days I have received an Alert message box in the middle of the
screen after waking the iMac from sleep. This fades away after a few seconds,
before I can fully comprehend the message. (Similar to a Notification banner.)

Ok, this sounds like you have purchased Apps using the 'Old' incorrect Apple ID
at some time.
This means apps are associated with your old Apple ID.
If you have downloaded apps from the App Store using your 'Old' Apple ID you
won’t be able to update using the new Apple ID.

He has signed in with Apple ID.
Not sure about prompts to questions when he signed in.
Can he re-do that somehow?
The problems seem to be with most Apple programs, Mail and App store.

Thanks but I have attempted that several times. The problem occurs
when I try to update/upgrade from the App Store. When I click on update, a
screen pops up requesting I ‘Sign in to download from the App Store’. This
screen as where the incorrect Apple ID is already inserte

You need to "Sign Out" of your 'incorrect' Apple ID and then 'Sign In' with
your correct Apple ID.
