I spent a long time yesterday deleting old emails and then checking the Trash
and clearing close to 1000 emails. I start up ( from OFF) this am only to
find a selection ( not all) emails right back where they were when I started.
Is there some way of re-freshing Mac Mail or even re-installing

FWIW - I run 10.6.8. I open the Mail/Trash folder, select all, delete all. Of
perhaps 100 messages I see 15 or so return. I delete those. I get 4 or 5
back. I delete those. All gone. Mix accounts from my domain, MobileMe and
GMail. I just get used to it...

Have you emptied Mail's Trash with the MailboxErase Deleted Items menu item?
Also, make sure you have done the following:
1 Click once on the offending mailbox to highlight it.
2 Use the MailboxRebuild menu item to rebuild that mailbox.
3 Do the same with all other mailboxes
Then check
Aha I just hit the delete button. Obviously not the way to do it.
