Weird stuff.
There were a few folders on my husband's Mac labelled Previous
System...contains Library and System files.
Since everything else apart from selected Mac software ie Safari, App Store
and Mail was working, I deleted this folder and voila all is now working
fine.

Did your husband upgrade from ‘Snow Leopard’? If so it was probably on his Snow
Leopard system before he upgraded to Yosemite.
The “Previous System Folder was made during re-installations of Mac OS X.
They contain all that needed to be saved in case your new install went wrong.

As for Macbook same as mine (except for size)
MacBook Pro (Retina, 13-inch, Early 2013)
He has signed in with Apple ID.
Not sure about prompts to questions when he signed in.
Can he re-do that somehow?
The problems seem to be with most Apple programs, Mail and App store.

Password Prompts - Optimization (which includes Spotlight re-indexing your
disk)?

Upon opening Safari nothing works; the same with the App store.
If re-starting Safari will work, then if closed and re-opened will stop
working.
