It is quite simple.
When there is an entry in Wikidata representing a Wikipedia article, all the
mutations should occur in Wikidata.
The notion that you want to add links is a fallacy when all you want

Why should the popup not occur? The popup is to add additional links to an
existing Wikidata item. How do you create a duplicate? And why? What's the bug?

I am talking about the popup that should not occur. Technically you are right,
the machine does not create a duplicate; this is done manually.

When there is only one occurrence of a concept in Wikidata (only one unlinked
wikipedia article), you will be prompted to enter a second article to connect
to.
So I assume there is no Wikidata entry and

When an en.wp article is known in Wikidata, any further edits should be in
Wikidata. Prompting for a second Wikipedia article only leads to the creation
of duplicates.
