So it's probably not a Wikibase problem, but an issue with your MW setup in general.
A while ago LinksUpdate was changed to use the JobQueue per default. Check your JobQueue config. Try running maintenance/runJobs.php manually.TASK

Seems to happen with wikitext links as well:
https://tools.wmflabs.org/comprende/index.php?title=Main_Page_test links to [[Main Page]], but:
https://tools.wmflabs.org/comprende/index.php?title=Special:WhatLinksHere/Main_Page does not show it
Editing does not help.TASK
