I think you need to make the Permission element a child of a CreateFolder element in this instance. I'm not sure if the ACL is edited if the folder already exists. In WiX 2.0, you can try specifying Permission/@Extended="yes", and in WiX 3.0 use PermissionEx in the util schema, to get more control

Probably that WiX only includes the minimal set of actions in the execute sequence, where other tools pretty much use the template setup verbatim. The merge modules should really include those actions in their ModuleInstallExecuteSequence. The workaround is to schedule the actions yourself using .
