I am a WIX noob so please bear with me.
I setup a WIX project, made it dependant on the projects I want to
distribute/package in my MSI. When I compile my WIX project all of the
other projects compile and I can get the latest versions of the files.
Everything works and is wonderful.

If you say you want to wait for the service startup to complete then MSI takes
that to mean you care if it starts, so change the wait type.

I have to stop 2 services; one of the services may not be installed on the
target computer [and this is OK]. This works OK - I don't get an error when

If you're doing an upgrade you don't use that command line. Just run the MSI as
if it is a clean install (which it is, the upgrade makes it remove older
versions as well).

uninstall has typically removed files by then. If the MSI won't uninstall,
look at a verbose log.
