There is an update: I have just discovered, that more than half of the
spheres intersect with each other after applying gravity. This of course
greatly affects the packing density

My mistake was in the dimension of my box an cylinder. The box was
smaller than cylinder and because of it the final figure looked like a
box, although it was actually a cylinder
