Hmmm. I had a similar problem. I had to uninstall and reinstall IIS to get it working, and I never used the IIS Lockdown tool again. Our event log messages were different though. I don't remember exactly what they were unfortunately.
I know this doesn't answer your question, but if you get it figured out, I'd love to know what it is.
