It doesn’t seem to matter how I do a shutdown, the next time I restart the controller and backends, the backends are now in a disabled state.

Yes, by default backends are not automatically enabled unless you put a specific entry in your controller.xml file (check files config files of the demo). Here is an example: <VirtualDatabase configFile="hsqldb-raidb1-distribution-1.xml" virtualDatabaseName="myDB" autoEnableBackends="true"/>

Otherwise, through the console, you first load your virtual database configuration file and enable all backends (this can be scripted as well).

Can you give me some idea of why this happens? What is the recommended sequence and commands for shutting down the sequoia controller, db backends and recovery db?

Recovery db and backends will be shutdown as part of the vdb shutdown.
