Check your air flow around and through the machine, is it closer to the wall in the back? is the air vent in front unobstructed? Sounds like an overheating condition if it is fine with seti turned off. you may want to look into some monitoring software, some motherboards have on board sensors that can monitor processor heat. I have watched the monitor on mine when i start and stop seti, and the temp will change noticeably 10 deg or more in a matter of seconds.
