Benjamin, I don't see any problems with this setup. The Plone Unified installer installs Python + Zope + Plone totally independent from you system Python or any other. And you get the whole buildout system/zopeskel/paster etc for free (that is, without extra work). You can have several 'installations' of this kind (like /srv/www/plone1, srv/www/plone2), which will be totally independent from each other. Apache takes care mapping hostnames to your Plone installations.
