Have you looked at Resource Quota Sets
("man sge_resource_quota")?

"By using the resource quota sets administrators are allowed to define
a fine granular resource quota configuration. This helps restricting
some job requests to a lesser resource usage and granting other job
requests a higher resource usage. ..."

A simple configuration example (much more is possible):

  qconf -srqs
{
   name         rqs_queue_all
   description "Set the total slot limits for all.q"
   enabled      TRUE
   limit        queues all.q to slots=500
}
{
   name         rqs_queue_short
   description "Set the total slot limits for short.q"
   enabled      TRUE
   limit        queues short.q to slots=12
}

The running jobs will not be affected.

Maybe I'm asking the wrong question:

I have a bunch of resources that are busy all the time. I'd like to set
aside a small fraction of those resources for testing and other short jobs
such that jobs won't be scheduled on those resources unless the user
specifically asks for them. What is the best way to go about doing that
without disrupting existing jobs? I understand that this will reduce the
overall utilization of the cluster.
