This is a big hammer which will disable transparency completely for all windows. (not ideal but acceptable as a workaround) Since only part of the windows are transparent, this could also be caused by one of the picture encoders wrongly setting the alpha channel - you should be able to confirm that by changing the picture encodings. (ie run with: --encodings=rgb,png) Otherwise, the bug may be triggered by the client rendering backend, try turning OpenGL on or off.
