Apply traffic shaping to the real interface and classify packets as 
appropriate. You can, after all, have a hierarchy of queues if you 
want, eg :

eth1 --- htb ----- native lan ---- htb ---- <classes>
                \
                 |
                 |\ ---- vlan 1 ---- htb ---- <classes>
                 |
             and so on

So you could split the outbound bandwidth in a head queue and assign 
certain bandwidths to each of it's childs. In turn, each child is 
another queue for each native or virtual lan; and each of those 
childs then has whatever queues etc you require.

I think, I'm no expert - just know what I learned in setting up a 
"wondershaper" config on our firewall at work.
