Just to chime in about writing hierarchical tags to files: as of today, Shotwell will write full tag hierarchy information into the photo files when the "write metadata to files" option is selected. It stores this information in two XMP fields understood by at least digiKam and most Microsoft applications. Be aware that many other applications may not be able to interpret hierarchical tag information though.
