AFAIK it is by design. I don't like it either, I resolved using a few
dummy images tagged with the top-level tags and all subtags (e.g.
location, subject, keywords).

thanks for pointing this out.  This is a bug.  I've ticketed this here:

http://redmine.yorba.org/issues/4515

I hope we can fix this for 0.12.

By the way, in Shotwell 0.10 and earlier, tags could never be empty. In Shotwell 0.11, when we added hierarchical tags we also allowed changed Shotwell to allow empty tags. Since empty tags are now allowed, they should persist across Shotwell sessions.
