My suggestion was to not show the box again next time.
Maybe under edit->preferences->library tab->importing add a radio button
or drop down with three options, "in place", "copy" and "ask me every time"?
The biggest issue I could see is that doing a one-off import then
becomes slightly annoying for users that usually, but not always, do one
of the two.
A possible solution to that would be having file->import from folder
expand to the "import in place" and "copy files" options, if import from
folder remained click-able then it could perform the default action:

├── import_from_app
└── import_from_folder
├── copy_files
└── in_place

"import in place" or "copy photos" in the import dialogue. Imports
could be made slightly less complicated for these users by including
a checkbox to "remember this choice next time".
