I would recommend backing up your Shotwell database first (it's a good idea to do it occasionally anyway):

Then, start Shotwell. Your videos should be in the Missing Files item in the left-hand sidebar -- it's near the bottom.
Select the videos and choose Edit -> Remove From Library.
Once they're removed, you should be able to import them anew. You'll lose whatever metadata you associated with them in Shotwell, but since they're videos, all that probably means is tags and events. Hopefully you can add those back easily enough.

It sounds like video files are not being moved out of Missing Files when imported. We had an earlier report about that, but now I can reproduce this easily.
