I resolved it by emptying a table in the Shotwell DB called TombstoneTable.

0. shutdown shotwell if running
1. In ~/.local/share/shotwell/data, mv photo.db photo.db.bak
2. echo '.dump' | sqlite3 photo.db.bak > photo.sql
3. grep -v TombstoneTable photo_edited.sql
4. sqlite3 photo.db < photo.txt
5. restart Shotwell
6. remove temporary files if everything is good
