I can't talk about your eye issue, but a white LCD screen uses less
energy than a black one, as you need to "turn on" all pixel colors to
get black, the backlight stays on the same level anyway.

Because with those 3 buttons you can get rid of the three icons for
those apps, which saves lots of valuable screen space. If you don't like
it, you can configure it. Just edit /usr/share/applications/*.
Remove the "Bar" Category to get rid of the lower bar, Remove the other
categories to get rid of the Icon.

Modifying illume is certainly much more difficult and painful than
editing the .desktop files to suit your preferences. I agree that the
illume desktop is very much lacking in functionality and conveniance though.
