This sounds like it may be a bug that we fixed in FoxtrotGPS 1.0.1:

If you can try 1.0.1 and still experience problems, please file
a bug in our bug-tracker:
https://bugs.launchpad.net/foxtrotgps
That would be helpful in tracking it down, if it is a different bug.
