I might not be the best person to answer this question, but I'll see 
what I can do.  (I have a Windows 2000/Linux setup on one drive).  If 
anyone else on the list finds problems, feel free to tell me and the list.

Everytime you install Linux and a Windows operating system, you always 
install the Windows operating system first, because they will overwrite 
the MBR, without asking you or checking for anything else (they think 
they are the only things that will be running).

My standard tactic is to setup LILO to execute before the Windows boot 
loader.  This can be very simply accomplished by putting LILO into the MBR.

I also suggest putting the Windows XP/2000/whatever on the master drive 
and putting the Linux system on the slave drive.  This will allow to use 
the LILO chain loader (which is required for this configuration) in 
order to boot Linux from a drive other than the master drive on your IDE 
chain.  I suggest this because Windows doesn't seem to know how to do 
that.  :-)
