That's my conclusion based on your first post as well. The error libusb reports (status 1, error -99) is generated only when part of the packet didn't make it in, i.e. the transfer was somehow interrupted or corrupted. At a higher debug level, libusb reports this as "interpreting short transfer as error". Possibly there's something seriously wrong on your USB bus -- try reloading the low-level USB kernel module, or rebooting. Alternatively, the fx2lafw firmware running on the fx2 is somehow not working.
