This is probably due to your mail client not deleting some of the messages it has retrieved from the server. With Eudora this can be very large messages where only the first part is retrieved (and you're asked to click a button so that the message is either retrieved in full or deleted from the server next time) or when there is an "encoding error" etc. If you are using Eudora you can do Command - *Option* - M to get a dialogue box where you can choose special preferences for checking mail - you can either get the message headers for all messages on the server (to see if you want to download the whole e-mail or to delete it) or choose one of the options to delete all messages / all downloaded messages.
