I've seen problems with Apple thinking a file or app in a mounted disk
being in use when one with the same name is running. I've reported
that as a bug to Apple, but it's hard to reproduce.

No. See the bug report.

It's not the default shortcut for sure.

And there are many more things you can say, but there simply are just
a limited amount of shortcuts available. And using the same shortcut
for two different actions is confusing and wrong. Also note that
arrows usually scroll, so that would be three functions here. Thats
also a big reason it's not the default shortcut.

There is no other shortcut available. Command-arrow is the default
shortcut on Mac for moving through pages. In some cases just arrow is
a convenience shortcut, but it can only work when it is available. And
in Skim it's not available.

Presentation mode is totally different, and most shortcuts are
disabled. There are also a few other one-key shortcuts that normally
we don't want to support at all. In Presentation mode this is a
convenience shortcut that here is available.

As I said above, that is indeed the default behavior of arrow keys.
Not just in Skim, but in any scrollable view. So indeed, that would be
a conflict, and a big reason it cannot be used for navigating.

That's confusing. As I said above, that's 3 functions depending on
subtle conditions (is there a selected note, which you may not even
see, is there a horizontal scroller). That's too confusing and wrong.

So this is not possible. End of discussion.
